What is the difference in required permits for the two routes, and which one is more convenient?

Dear Chong, at present, the travel permits for both routes are completely the same. China has implemented a visa-free policy for Malaysian citizens, so no matter which route you choose, you no longer need to apply for a China Visa. You only need to obtain the Tibet Travel Permit, Aliens’ Travel Permit, and the Military Area Entry Permit.
In addition, the travel experiences offered by the two routes are different. From Kuala Lumpur to Mount Kailash, you will need one transit stop regardless of the route. If you would like to explore Nepal’s scenery, you can choose to transit via Kathmandu. If you prefer to visit Lhasa, you can choose to transit through a city in Chinese mainland instead.
